If it has anime looking characters in it and is not uploaded by a company, it's clearly breaking Youtube's rules. Youtube keeps removing Vocaloid videos, which is odd since most are not breaking any copyright laws. Even if one of them did, they are harmless and fan made. At least nearly all of the videos can be found on the Nico Nico Douga site.

Youtube has been in the process of doing this for some time now. Though it seems they can't keep up with the ever growing video selection. The most common of these Vocaloids as you call them are amv's or animated music videos, which are created by the hundreds every day. I just think this will be to big a chore from the video giant in the long run and they will either need to employ more help or give up on the issue.

The music is by people who own the Vocaloid software and made the music themselves. It's just a shame that it's come to a point where people either can't tell the difference or don't care.
